He didn't want any of the potential claimants to the throne survive. Some Spaniards actually considered honoring the legitimacy of the nobility and monarchy of the Incas. In fact Pizarro's stated reason for killing Atahualpa was that Atahualpa committed regicide/usurpation. He wanted both Incas dead so he could have total control over the new Peruvian colony so he killed the Inca before the Spanish king could object to it.
