I love my trans sister and have been trying to support her through everything, but she spent all of grade school in a therapeutic special needs school and never was diagnosed for autism.
Now she spends a year in college and is now self diagnosed autistic.

Autism goes hand in hand with transgenderism, there's a very good chance she's actually autistic and just hasn't been stamped so. Try not to judge, being Transgender is hard enough without someone gatekeeping your autism.
Yeah but she spent eight years in a therapeutic school, been hospitalized twice, had to an of medication switches, and has gone to therapy (with countless different therapists) all her life.
She has problems I try to always support her through but this is one I don’t think I can be on her side for.

Nothing but being honest and supportive anon, not much you can do. Too many these days take being supportive to mean "validating everything they think" or avoiding honesty to save feelings. It doesn't look like you're being a dick, or going out of your way to make them feel bad, so you're doing it right. You can only be there to offer them support, perspective, and honesty. Some issues are better left alone unless they push you for your perspective, and I can't personally find a way to appropriately word my take on gender issues without being hurtful, so I'd avoid it if it were me. Hopefully once they've spent some time in the real world around people who don't care about them one way or another they'll come to their senses and grow out of this phase. If they've spent time in therapy/mental treatment, and are unwilling to take their doctor's word for it, that's their prerogative, but you don't have to support those notions for the fact of their feelings.
I've been going to therapists for 14 years now and I only got diagnosed with autism last year. Do whatever you will with this one situational example.
If you continue to bother with someone who is on the kind of hair trigger I see in her initial response, you're going to get what you deserve. Make some friends so you can become less attached to toxic family members.

What other anons say is true though. Autism and retarded behavior go hand in hand. But to me it seems your "sister" is just very susceptible to propaganda, manipulation and peer pressure.
The right thing to do is tell her the objective facts like you did, and never bring it up/pay attention to it going forward. If "she" brings it up, ignore her and make sure she knows you dislike that. If she cares about you, she will associate her "being autistic" to you feeling bad/angry and stop expressing it.
Also, is she studying psychology? Since you mentioned she's been a year in college. Look up "medical student syndrome". It is applicable to early psychology students as well.
