To me the limitations start when you're taking it to the extreme: exwm is single thread as far as I know, reading and annotating pdfs within emacs is possible but not the most straightforward solution (again, suffers from single threading on slow computers).
The comfiness has a price when emacs piggy backs on other programs, for example on LSP.

There are a lot of advantages to having everything running in a common environment, written in/configured with a common language in a single configuration file, and sharing common keybindings.
